I've had a similar problem between banks, I have found that you need to be scanning(trunking) the bank your working on if you use the "Update Scanner" button. If your scanning bank 1 and doing updates ton bank 2, 3, etc. if you use the update button it will send it to the active bank.
The best method I've found to eliminate problems with Winscan is to work 1 bank at a time, I download, edit the upload only 1 bank at a time, and do not "select all" in this menu. Doing it this way I have eliminated any errors in my programming, and I think I have better control and organization of my files.
